Unless you deleted the actuall icon on your desktop (which in that case you can still replace it with what you have on your computer right now), the upgrade script does not get changed if the repository was down.
Did you erase the upgrade icon on your desktop? If you did, then you can replace it by making another launcher on the desktop (right click on desktop>>create launcher) and then directing the launcher to use the upgrade script located in the /usr/ultimate directory. I'll have to get back to you on the exact location when I get home.
There is a post in here with instructions on how to do this( I know, I created the post), might take some digging.

For one, this is NOT the script! By the location you indicated - this should be it! I don't know what the heck happened to yours, but by the looks of it - it was overwritten by whatever popped up in the terminal window during the upgrade process!
If you want the actual script download this one:
gamers.sh
(49.47 KiB) Downloaded 148 times

To use it, you must make it a launcher. and place this file in the /usr/share/ultimate directory (make sure you erase your other one with the same name, cause its absolutely useless!)
If you need help doing this post back and I'll help you, I've gotta run!
