I had something similar happen to me, turned out it wasn't software related, but hardware.
I solved it by...
1) new thermal goo on the CPU
2) cleaning the heatsink
3) cleaning (or replacing) the CPU fan
When was the last time you cracked open the case & gave it a good cleaning?
EDIT:
Graphics card overheating will produce the same symptoms.
Wow you beat me to the punch, It is almost w/o a doubt hardware related. I suggest you toss in the dvd and run a mem check and see if it passes. I am not saying it is your memory. Hard disks can also cause this video, you have the worst of worst problems it is called intermittent hardware failure. I have built hundreds of PC's it is indeed the worse case scenario. If I was the one analyzing your rig I feel I should charge you more money and I am not about money. I would almost bet money I am not wrong. I also want to take the time to post another thing it could be do you have ample power. Your power supply if inefficient can cause this to happen. Wattage is not the only factor. Too many variables to consider. 5 volt & 12 volt rail amperage becomes an issue if you use 12 Hard disks for example ( I use 5). I am not here to fix hardware issues of this magnitude no pun intended, I assure you a hardware related issue.
