OK, time to ask the dumb question.
Since you formatted it with Windows, did you use Ntfs-Config to enable read write support in Ultimate Edition?

Since some software is picky about which Sata slot you use for a HD, check the Bios to make sure your drives are plugged into Slot 1 & 3

If all else fails, open up Windows again and this time fire up Partition Magic to format it.
I want to say PM allows you to format Ext3, but I can't remember for sure.
1st Box: Ultimate Edition 2.0 x64/ 1.8 x64
2nd Box: XP (dusty)
3rd Box: Stable Media box Ultimate Edition 1.8 x64 with XBMC

Since you're asking, I'm assuming this step you mention is important... <scratching head>
You know... I can't really say with 100% certainty that I did that... BUT! Ultimate reads/writes to my external USB (and NTFS formatted) drive just fine. NTFS support works for the external drive, should it not work for the internal?

Oh CHRIST... It's f--king picky about which mudder-freakin' PORT is being used??? Do you know how many SATA ports this mobo HAS??? Well, I don't either, bub; but it's a LOT... <pulls hair out>
